Well, the time signature denotes how many, of what type, of beats are there in a bar; it doesn’t say anything about the grouping of the bars themselves. So 4/4 means “four crotchets per bar”.

Grouping bars into sets of : 3 or 5 is fine and quite normal. Even grouping whole sets of bars into threes is normal - like Under Pressure by Queen, in which everything seems to be in threes.
